The ferry that takes you to Alcatraz Island leaves from Pier 33 in the Fisherman's Warf area on the embarcadero. It is a little expensive to go out there, but the tour of the prison and the views from the middle of the bay are well worth it. Plan for it to take at least 3 hours, but you can stay longer if you want. They also have a night tour of the island, which I haven't tried but sounds amazing.

Alcatraz Island & Prison Tour at Night****
I’ve gone on the Alcatraz Tour twice. I’ve done both, the day and night tours. Hands down, the night tour is the most interesting way to experience Alcatraz. Granted you’ll be herded along with other tourists on the walkman tour, however the night tour offers amazing views of the sun setting, San Francisco at night, and there are sometimes special programs offered at night that aren’t offered during the day tours. Furthermore, the night tour is limited to a smaller number of people, so the island s completely crowded – adding to the creepiness of it. Since the tour is done by walkman, you are able to pause the walkman and taking your time meandering through the cell blocks. The night tour is creepy. Not scary. Creepy. Highly recommended!
